Ok, since I'm almost done my current project, I'm already eager to start my next level, which will be "Part 2" of my current project. This time I want to start off right; my current project doesn't work in terms of adding custom MAT's and 3DO's, and I think the way my project is set up is affecting that in every way. So when I start my next project, exactly how do I save my project, so that it is in it's own directory, or folder?

Create a directory (folder) on your hard drive. The place you put it doesn't really matter. Just save your .jed file to that directory. Then put all the custom files you want to use in that directory and run the jktree pluggin that comes with Jed. It will make all the subdirectories you need in your project folder and put the new files in the right places.
