What's the correlation between .mats and HOMs? When I bring up a level using my own mats (16 bit or 8 bit), it turns into a showcase of HOMS all over the place. When I replaced the textures with dflt.mat, it works fine (save the lack of texturing). This is my first encounter with a bug of this sort, so a bit of light on the area would go appreciated.

It's possible that your mats use absolute black and are therefore at least partially transparent. If replacing the offending surface with a LEC mat solves the problem, you need to remake your mats with "MAT Transparency" unchecked if using MAT16.

Some textures from other games that you can convert to mats can also have this problem and simply will not work in JK.

Ya, it sounds like your mat has translucent or transparent parts (I guess it would be transparent if it were actually part of the mat). The game tries to look through those and finds nothing so it gives you HOM.
