I am currently using JKEdit.
Occasionally when I drop a floor I get errors including:
* Surface A is concave to Surface B
* Vertex X is not connected
Is there any way I can either fix this or any hints that you all can give me to prevent this in the future?
Also, I am placing Storm Trooper objects into my level. I dont necessarily want them to do anything I just want them for the decor factor. I have placed the cog for the troopers in the level and I still can not get them to appear when I test the level. Is there something I am missing?

While JKEdit may be easier to learn (at least, that's what I've heard), JED is far better in just about every catagory, and once you get used to it, it's simple as can be.
