the easiest way is to make a new directory for your current project... let's say D:\MyLevel ... then you put all your stuff into it, 3do, cog, mats, sounds, and the actual level.. Then run Jed, load your level into it, and select "Create JK Tree" (or press alt-f10) from the plugins menu. It'll create all the appropriate directories and place the files in them. You will end up with a D:\MyLevel\3do\ and a D:\MyLevel\cog and so on..
The files you downloaded from the Ressources page here will then be available to you in the ressource selection window under the "project direcroty" tab. Ex: download a floor mat, put it in your D:\MyLevel\mat directory.. then when you select a texture for a surface in jed you will get the "project directory" tab with the relevant subsection right under it (MAT for mats, Sound and Voice for soundfx etc...).
Remember though, when planning to use a new 3do in a level, you must first update your templates (jk: master.tpl mots: mots.tpl). There is a great tutorial here at Massassi to that effect.
