Did you download the latest patch? Despite of introducing a minor bug in in the game (namely, messing up the mission objectives dialogue when sending out the signal in New York) it seems to improve performance and compatibility a lot.

After the game crashes and you start it again, there should be some sort of menu that let's you change settings (alternatively, you can launch the game in safe mode; this is located in the Start menu under Deus Ex). Here, try using OpenGL instead of the default Direct3D (for the video mode).
