I've missed something....
How do I enable Jed to use a mat that I've made? I can't seem to figure it out. What folders do I use etc...?

Run the plug-in JKTree. This plug-in tells JED what the file structure for JK/MOTS is (you only have to do it once). Then place your new textures in a folder named "mat" in the project directory. The project directory is the location of the .jed file for that level.
